I agree with George.
Obviously these are the scars of an older accident. If not, the piston and barrel should have the same look and the motor wouldn´t work. If it worked with this head before, keep on running and save the money for other things to come o for something completely different

I supose yor calipers from a 500 SEI are the ones with the plastic cap. The spacers for this triangle calipers have a thickness of 4mm on the upper bolt.

Do you have the new white floats? If so have a look at them wether there are some ridges that can jam with the body of the carb bowl.

Normaly you can pull it out with 2 wood screws. Mark it first with a fine "Piker" where you want to place the screws. When fitted them, pull with some pliers. That should work (did so the times I tried it)

I´m still waiting for an original 500 airbox to face that problem and wonder wether it will be easier or even worse with 28 carbs and 501 barrels. I can confirm whar George said.The washer is not needed with sealed bearings.

All these things depend on the year of production and if you have in mind to have a 100% original one (quite rare after all these years!). A foto and frame number would help a lot for orientation

If I want to be sure that my 501 starts first kick (or second): the two chokes open, one slow kick without ignition, then looking for compresion, ignition on and a firm kick. Do you have 12 V on the brown cable entering the regulator with ignition on? If not the regulator won´t work.

Green and white wire should be longer because they go to the central electic port. The yellow ones have a shorter way to de regulator. I still can´t find a reason why one of the yellow ones is marked.
